It's working for me now.

The wiki says to copy timepps.h to a place where ntp can see it at
compile time, I think it should also mention timex.h, including that
file and recompiling fixed my problem.

here are the interesting parts from my ntp.conf:

server 127.127.22.0 minpoll 4 prefer
fudge 127.127.22.0 refid Rubidium time1 -0.250

The time1 delay was required to ensure ntp locked onto the PPS signal,
the delay needs to be less than 128ms I am told.
