[LinuxPPS] High values of jitter/estimated error.

It was defintely the reason. After changing from ASSERT to CLEAR, now I
get these results:

nx9005:/etc# ntptime
ntp_gettime() returns code 0 (OK)

  maximum error 5372 us, estimated error 1 us
ntp_adjtime() returns code 0 (OK)

  offset -286.000 us, frequency 39.032 ppm, interval 1 s,
  maximum error 5372 us, estimated error 1 us,
  status 0x1 (PLL),
  time constant 4, precision 1.000 us, tolerance 512 ppm,
nx9005:/etc# ntpq -p
  remote        refid      st t when poll reach   delay   offset jitter
*GPS_ONCORE (0)   .GPS.        0 l   17   16  376    0.000 -0.297 0.007

and jitter is further reducing.
