There is no need to change refclock_atom.

configure the actual refclock (presumably NMEA in your case) first and
then configure refclock_atom where /dev/pps0
is linked to the pps0 device of your refclock. That way refclock_nmea
open the
devices and refclock_atom can open the pps device via /dev/pps0.
