So now I just booted into 4.17.6 with:

# grep HZ .config
CONFIG_HZ_PERIODIC=y
# CONFIG_NO_HZ_IDLE is not set
# CONFIG_NO_HZ_FULL is not set
# CONFIG_NO_HZ is not set
# CONFIG_HZ_100 is not set
CONFIG_HZ_250=y
# CONFIG_HZ_300 is not set
# CONFIG_HZ_1000 is not set
CONFIG_HZ=250
# CONFIG_MACHZ_WDT is not set

And still the issue persists:

REFCLOCK: refclock_params: kernel PLL (hardpps, RFC 1589) not implemented

whenever flag3 of the NEMA refclock is set to 1.
What else is missing here?
